If you are using a link based package management system, the proper way 
to install is to use

    ./configure --prefix=/usr &&
    make &&
    make DESTDIR=/usr/stow/pkgconfig

and not

    ./configure --prefix=/usr/stow/pkgconfig &&
    make &&
    make install
