Just in case you're interested, here's how I got around the problem:

I made an executable shell script called "myupdatedb" with this:

updatedb --prunepaths='/mnt /usr/src /proc /tmp /var'

I put it in /usr/bin.  Now, I usually use myupdatedb, but if I want to 
check in the other dir's, then I'll use regular old updatedb.

Just thought I'd give you another option.
