Actually I usually do that - the only thing to beware of is things that check 
which is the current kernel version running, which might be different for 
your host distro. The only thing I've come across that does this is the 
NVidia drivers (which I usually compile when I've booted into the LFS). I 
think XFree86 notes which kernel was running when built, but doesn't do 
anything about it. Other than that, you can compile all of gnome/kde etc no 
problem.
